The best way to install counterstrike would be onto an existing windows partition first. If you are running linux only, then you can attempt it that way. I've never installed the Counter Strike retail version, but when installing it as a mod with half life, you can easily run the half-life setup program on the cd, download the updates and install files and install them through wine.

Linux Half Life that may be able to give you a little bit of a better idea on how to proceed. There are also forums there that deal specifically with getting half life (counter strike) running on linux.
