Need more information. What linux distribution / version and desktop are you running?
Is this a USB or PS/2 mouse?

Without much to go I can not not tell if your problem is due to wine. Does this happen no matter what application is running?

Upgrade to FC5 - FC3 is not supported anymore, and any bugs which could be causing this may well have been fixed by now.

No, if you do an upgrade but be sure to backup any thing you want to keep.

However, its best to install clean since there might be some dependency issues.
