I'm a newbie with Linux, so this problem is really bothering me. I have a linux box with 4 hard drives that I'm using as a file server. One of the hard drives, and more recently another hard drive, have begun giving me a hard drive full message even though 69% is the largest amount that one of them is using, and the other is 60%. This problem occurs when I either connect through my windows computer, or from the linux box. I have checked the permissions, and even tried mounting them somewhere else in the system. I have also looked for hidden files, and couldn't find any one the drives.

Can anyone steer me in a good direction to go?

Maybe you should check the samba config files...if the share has been limited to a specified size there.

Or you could try the following to see if user quotas are set.
repquota /sharename

with badblocks you can check the hd for bad blocks
see the manual pages
man badblocks
