What do you mean by base OS? If you mean running windows as a virtual machine with linux as the host then I a am not aware that it makes it more secure.

I mean i want to run Linux underneath windows like upgrading from windows vista to 7 but using linux where vista was and loading 7 over the top.

By upgrading you replace one with another. You can either run linux and windows as a duel boot i.e. side by side or windows within linux as a virtual machine if your computer has suitable hardware. As stated previously in either case it will not make windows more secure.

By which method would you like to install windows and linux?
